What do you guys use to plug up the holes in the firewall? I have all sizes, Swiss cheese really. Is there some sealant I can use that will also plug up the spaces between wires that run through the holes as well?

I wouldnt put sillycone around wires coming through the firewall. Had an old jeep cherokee that someone did that too, and trust me it was a nightmare whenever something got changed with the electrical system. There is no just pulling one wire out of a hole there is pulling all the wires out feeding them out, cutting the silicone apart, seperating the wires and figureing out how to clean up the mess when you are trying too put it all back together. A better option is too make the holes nice and round if possible and put rubber body plugs in the holes that the wires/hoses go through. Something like these you can also get body plugs made specifically for running wires through too. Just don't knock the container off the shelf or you'll be picking up grommets for the rest of your life.
I find those rubber grommets to be extremely valuable. When I want to run wires through I use one and cut a "+" shape in it
